Depends what you mean by encounter, Ive ignored the gate and ran into it like 3 more times in the same run.

But when i take the boon ive only found it maybe 1 more time in the same run.

You in fact have to encounter him more than once in a run for a chance at his legendary boon, so yes, you can run into him multiple times.

max i did in 1 run was 4, 2 natural and 2 more from buying from the shop

I have purchased one from a shop, rerolled said shop and bought another, and then took a portal in the same room, getting three chaos gates in a row before asphodel.

I don’t think there is a limit, really.

Looked up a bit of this, and some reddit thread a dude claimed if you have Bone Hourglass and you buy a Chaos portal from the Well, you get it 4 times in a row.

This requires experimentation.

But what is the duration going to help when the "chaos portal will spawn if possible" gets consumed on spawn anyway?

The dude claimed you get it 4 times in a row and can enter all of them.
It was a year old thread though, maybe it's been patched since? I'll try to see if it works later.
