If you want to keep them as a mechanic, then my suggestion is to make it a hazard similar to barrels. If you attack them, they will start running you down for ONE hit that stuns you. So it just forces you to be more careful with your aim rather than blindly attacking Poly when you have the chance.
The only other sheep that I suggest changing are the bombers. They are very dark and blend into the ground. So you already ignore them by default due to lack of health bar, but also hard to see in the middle of combat.
So far I've seen them, the default sheep, the black (powder) sheep, and golden fleeced sheep; all great, except for the rams.
