Commander is the "main mode," technically, depends who you ask. It is singleplayer only and you have the added mechanics of SWAT stress, SWAT death, SWAT traits, and optional ironman. You have three saves that are independent of every other gamemode.
Quick play is singleplayer with one universal save, and none of the extra SWAT stuff. Maps you play in COOP and commander unlock in quick play when you complete them. Maps you complete in quick play do not unlock in commander.
Every mode you play can impact your best score/time for all three modes. Unlocks are universal as well as achievements, except commander specific achievements.
