Not sure about the coach yard though. The entry in the table is visible on the screenshot. I could delete it and do it again but I don't think it would make any difference, unless it's a known issue?
I've tried to change another one using the "others to", but that doesn't solve the problem either.
The train doesn't even auto-reverse when necessary, which shows it's not really aware of where it needs to go when it's a coach yard. Maybe I need to delete the coach yard to move it further and insert an auto-signal but I don't see why - and deleting it would unbalance everything if the trains are removed.
For 4, there is a research for auto dispatching trains from coach yards. After you unlock it, you have to configure the coach yard to auto dispatch the right type of train and it will automatically enter the rail at the right time. You might need a sensor/signal to send it to the right platform.
Screenshot of the departure sensor to coach yard, also shows the sensor and signal for going to the right platform after leaving the coach yard.

Thanks, that works fine!
Now that I see it, it's obvious...
Ah, I found it, it's in the contract part which was not intuitive and there are a few I haven't checked yet there. Thanks, I'll try that!
And I'll need to add the proper auto signals, indeed.
You can't place anything on a set route because of how the game updates segments of track leading to bugs.
Also, some additional notes -
It's probably best to move those sensors farther away from the signals. I don't know what track speeds you're using, but placing sensors that close to the signal slows down trains on every track type except for the most basic. Probably worth moving it back a bit?
Also, that InterCity from Podbaba to Dejvice doesn't have a straight route between the two stations - have you considered adding a routing sensor to the autoblock by Podbaba, removing the perpetual route and adding a crossover for more direct access? It'd go a long way, and you definitely have the cash for it based on that screenshot.
Good to know it's possible to disable in edit mode. Still, it would make more sense if the routing sensor could be placed on those routes. I'll just post a suggestion for that if it doesn't already exist, but it's really not a big deal.
I was thinking the same about the distance to the signal. I saw a video tutorial advising to place them as close as possible but even with 80 kph tracks, I see them slowing down a bit.
There's a lot of traffic at Dejvice already, and it's earning more than what I could get from Podbaba-Dejvice trains at the moment so instead I'm expanding to other stations. Once I see more interesting contracts I'll surely have to clean up that bit. 😀
The part that has always bothered me with this map is Docks to Holesovice, there's barely enough room to make it direct and when I do that, it becomes a mess of switches near Docks. Currently I just reverse at Bubny but it's already a bit messy in that area.
Thanks for the feedback!
