There you'll map keyboard keys to gamepad commands. This is a a global configuration.
The thing is, you'll need to also map these gamepad commands to the core's keys, because the gamepad for this console can be quite different, although default mappings might be okay too.
So check if controls are okay, and if not, press F1 while running the game, and go to Controls > Port 1 Controls, and map the gamepad commands you've configured before to the right ones in emulated platforms. Each gamepad control shows the mapped keyboard button, so you don't have to remember how you configured it in the global settings. Press F1 to hide the menu and check if controls work.
After you done and ensured that everything works okay, remember to press F1 again to show menu, press backspace for one page back and click "Save Core Remap File", or else all core control changes will be lost when you close the emulator.
