Can i use different Computers or will this cause trouble?

I feel silly asking this but i have two Computers. Usually i use my Desktop PC but i also would like to use my Media PC playing my Retroarch games there. However since the Two Computers use different Resolutions and hardware (NV and AMD) i wonder if this will cause Trouble with my Configs/Core Options stored in steamcloud? Does anyone know? Should i do a backup before?

From what some people have been reporting lately you may experience "desynchronisation" between computers in regards with save states. I'm not sure but probably with some settings too.
