How do I swap from top screen to bottom?
I want to have it so I can use just the top screen for DS games and have it fill the whole screen, but switch to the bottom screen when needed and was able to do that in core options but I have the quick screen switch option set to a button but it's not switching to the bottom screen?

Wouldn't that disable the steam deck controller buttons though? (I should have mentioned I'm playing on steam deck)

I had it working by binding to R1/RB. I didn't exactly play my games in one Screen at a time, but I had a Hybrid where I had a Large screen on the left and Small screen on the right. I would switch to either of them as needed depending on if I wanted to read text or screen changes like in Sonic Rush.

Try to bind them to diferent buttons and also check for other options you might have missed. I don't have any NDS games right now, so I can't test it out and I don't remember exactly how the options were presented either.

The little that I remember, there was an option for "Hybrid" in the core options. Enable that, and you get by default a large screen on left and two small screens on the right. You then have the option to disable one of the small screens to prevent having two screens displaying the same thing.

Got it to work, hybrid mode works but I can't seem to use the touch screen when switching to the bottom screen? works in quick switch mode but not hybrid mode.
