Yes he is canonly gay, the wedding discussion between hun and Nier hints he wish he was Fyra, meaning he wouldn’t want a bride but a groom or well the opposite instead.

Does Emil need to be gay? No, but he is, because sometimes people are. Same with Kaine being intersex.

Aside from being heavily implied in the game, there was a book that came out after the release of the original game in Japan called "Grimoire NieR" that explicitly confirms it; it has a series of short stories, interviews with the developers, and other miscellaneous facts about the game.

I actually didn't get it when playing through the game. I thought maybe he was inferring that he would never be able to get a girlfriend or something because of his appearance and condition. But when someone said he was gay, it was immediately like oh yeah, sure I see that.

Same here! Although once you think about it, it makes sense, especially the way the dialog lines are worded. It's part of the very clever writing in this game (series). You can often read between the lines, but only once you know additional context provided in other scenes (or sometimes other media).
