Can you give any more details than "it just does nothing"? The only reason a transport will sit and not respond is typically because it's waiting for cargo to be loaded to take to an already set location, but that sounds like it'd be unlikely unless you already found outer hope.
Could you provide a screenshot of the ship interface? With luck we may be able to spot something.
Check for the Docking Bay, where that specific cargo ship is "anchoring". There could be a stalled (Science related) delivery for it. And that ship will wait, until it has it's full next load in the Docking Bay.
So, to clarify: I have one science ship with nothing to do anymore and one cargo ship that is 'standing by'. The cargo ship is simply hanging around the titan, with all the necessary boxes checked for the 'mission', i.e food and people. My current objective is to transport food and people from the usharbanti (I know that's wrong), but nothing happens, even though as far as I can tell and what you guys suggest, everything is ready for it:
- Checked boxes in overview
-Empty cargo ship with no current missions or anything in the hold
- A previous mission to transfer stuff from the urbananashalala went without a hitch.
- I have enough room on deck to store the food and people
A further reason for me to believe this is more a bug than something I am doing wrong (though I am human, so prone to mistakes) is that I send a probe to the only location I saw had spikes, waited for it to arrive, was told so by the P.A and then nothing. No further actions or mission, just 'your drone has finished at the location' (paraphrasing here) and nothing more. So I feel like I didn't follow the scripted events and so broke the game.
But I'll try fiddeling a bit more and see what I can do.

This video has a bit of a spoiler, but you get some needed things, and it helps to learn how to use your probes. I tried his layout, but had issues.
One thing, don't be afraid to start over. For planning sector layouts, there is the Ixion Planner[ixion.info].
I also sat around the Earth long enough to research batteries before using the Vohle engine.
When you find an area where it spikes, keep looking about in such an area until those spikes change colour (and in this case also hit the top of the box they're in).
The spikes merely mean there's something to be found, not that you have located something that can be revealed by the probe. That's where the change of colour kicks in.
Otherwise I agree with White that it may just be easiest to start over.
If you do, then I would like to offer two pieces of, related, advice.
1) People don't start getting hungry until after you build a mess hall, so if there's anything you want to do that would take a bit of time do it before that.
2) Deconstruct the loading dock (you will get 100% of the resources it takes to build something back when you do this, yes, even if it was already built
While I don't feel there is any need to sit around earth until at least batteries are unlocked, eh, to each their own as it's not like it doesn't work. It just be really boring, but at least it'd give you a chance to catch up on your reading.
