Report a translation problem
Had it happen to me before, after the first conversation with Dexter inside his limo. But then just sleeping over at the apartment fixed that. Now it appears that this "no-fly zone" bug has been triggered again, after the Pickup mission. I am hoping that once I finish Heist and move the story forwards, it'll get fixed.
The aircraft are still there in older manual saves of the same playthrough, so it's something that's happened to the data of this specific playthrough rather than a global issue.
How to fix:
1) Install CET mod

(It's a Console command mod)
2) In console window, type Game.GetQuestsSystem():SetFactStr("air_traffic_off", 0) and hit enter. This should make NPC AVs appear again.
+) If you wanna check if its fixed, go to Biotechinica Farm(where Nomad Prologue takes place) to check if cargo AVs(the ones carrying containers) have appeared,
or in Console, type print(Game.GetQuestsSystem():GetFactStr("air_traffic_off")) and see the return code.(0 means AVs appear, 1 means AVs don't appear)

For those who don't want mods or have console version, try following this discussion's solution(which is going to City Center to fix the bug)

(But I have not tried this method, so I can't confirm whether this will work or not...)
<Why this happens?>
For some reason, there is a flag in savefile called "air_traffic_off" which controls AV spawn. At times, the game will change the value of this flag as "True(1)"(for what reason, I'm not sure but perhaps mission related). In normal case, the game should revert the value to "false(0)" but as you can see, it doesn't always happen. If the bug occurs again, just redo the methods mentioned above.

There are several cutscenes that turn off air traffic for their duration, and they're supposed to trigger a flag that turns it back on before they're over, and this bug is the result of them failing to do so for some reason. As such, the simplest solution seems to be... to go through another cutscene that turns off air traffic.
