And no one knows who he is, who he really works for or what his goals are. It's a mystery and there are plenty of theories about him. Perhaps it will be addressed in the sequel.
The only thing we can say about him with some certainty, is that he's probably a Proxy (similar to a Doll, but used by a Corp, instead of a Dollhouse). So the guy himself is probably a nobody, the real question is: Who's pulling his strings?
Right that was Project Condin from the 'Dream on' Sidegig. You can find an encrypted shard on one the fleeing 'Team Black' operatives from the van. If you kill them fast enough before they climb up to the roof and escape in their stealth AV while your being shot at by hired Maelstrom. When you kill them their heads explode and the AV leaves. If you follow them up to the roof you see the cloaked/stealth AV as they jump into it and take off if you don't kill them fast enough. Decrypt the shard and it says this.

Notice to all team BLACK field operatives : Project Condin has sustained a Class A security breach and has been SUSPENDED, EFFECTIVE IMMEDIATELY.
BLUE and ORANGE teams are withdrawn. Team ALPHA-BLACK is ordered to withdraw to EVAC, code 8-BRAVO. Local armed friendlies will provide cover for extraction.
Team ALPHA-BLACK is notified that Control has authorized termination protocols in the event of capture or incapacitation."
"Termination Protocols? their heads explode.
Orbital Air literally has an espionage Division called Orbital Air Black from the books.
The only substantial hint is given by someone who might be unstable. That person gives the current popular theory that people who have consistently glowing blue eyes are controlled by AI.
Something we know for certain (if completing an optional quest arc) is that he likes to manipulate the positions of political power in NC by various means. Given how he talks, it's very possible to have a whole group involved in manipulating things.
I use the phrase, Blue Eyes Faction.
Will they explain him in the follow-up game? (Are they still avoiding using the word, sequel?)
Part of me wants to find out, but part of me likes not knowing. The (sometimes wild) theories can be more entertaining than a definite answer.

For me, I think he's linked to Night Corp. I don't know whether he is controlled by AI or just in constant communication but they're the big player who are only mentioned obliquely in the Perelez storyline and are my prime suspect for a few storylines which all seem to be linked and have a bit of a Neuromancer nod to them. (Dorset and AIs altering personalities and raiding a space station - just needed a few rastas in the shuttle with V...).
(And those strange signals from outer space being heard by a random hobo outside Misty's... what if they're Night Corp's? etc.)
1. Garry The Prophet (bum outside of Misty's) claims that "blue eyed people" live in space and come down to Earth to control politicians, which uncannily would line up with the premise of the side job "Dream On" where V discovers that someone is brainwashing influential people and their brain scans have some kind of substance or effect that shows up blue in brain scans. We also know that Mr. Blue Eyes has some connection to Tycho considering he was helping Songbird get there, probably in exchange for intel on the Blackwall, NUSA, etc. that only she could answer.
2. Vik Vektor couldn't find anything on him when asked to by V, implying he's someone who's so high up and shady that nobody can find him.
3. Songbird described him as a proxy, implying that the man you can see and meet isn't the actual person, but just a puppet that they use as they see fit.
So I'm thinking that he's probably a person or AI from some form of shady group or shadow government that operates out of Tycho that uses advanced technology to control proxies on Earth from Tycho.
