The Tower, Misty and the Necklace...
So having some concerns over what happened... I picked up the necklace while in the room, but when Misty asked me about it later I seemed to have misplaced it??? Is that always what will happen?

Yes that's what happens in the new ending always I believe.

Practically like NorthernDavid said, V could have been mugged by the Gonks that beat him/her up or any passerby before Misty.

V's mystified response and Misty's quick and reassuring "don't worry about it, you don't need it anymore," suggests this is another "spiritual" or symbolic scene akin to the the Goru cat one. When before raiding the Warehouse a cat mysteriously appears and he explains it could be a Japanese cat demon (Bakeneko) watching/cursing him and V. Then cats, even though super super rare in NC and the world at large, tend to appear at key moments of the story later too (it's like being struck by lightning twice... three times).

The necklace represents V's past struggles and current struggles in the merc/Edgerunner world. A symbol of determination, hope, and self-preservation to find a cure and live.

So the necklace ends up being treated in different ways based on V's current state of mind in other endings (via dialogue, ending choice and I believe some past choices). The default game Necklace "fates" being clasp it, throw it away and Johnny using it as a memorial/keepsake to lay V to rest in his ending.

In this PL ending V's "misplacing it" somewhat mysteriously, means he/She basically loses it along with what it used to represent. V is no longer a merc or someone fighting for some grand destiny in a Cyberpunk world. Because of that, V doesn't need reminders of his/her old life because that life and struggle are dead and over. V found a cure and has a second lease on life.

What Misty is pointing during that entire interaction with V is just that: V has a new life now. The past doesn't matter and the Necklace doesn't either. V won (just as Johnny says as well) and is alive.

To use my favourite ending comparison for this new ending: The Necklace is like the FedEx package in the movie "Cast Away." The one Tom Hank's character Chuck keeps the whole time he's on the island. After giving up on his past relationships and life because everyone/everything moved on, the last vestige of it is the FedEx package. He decided to deliver the package, but no one is at the farmhouse. Chuck leaves a note on it saying the package "saved his life" (sort of like the Necklace and a representation of Charlie's past, his struggles and his perseverance).

Then he meets that woman (the movie's version of Misty in this ending) that drives him to the crossroads where he can wait for a bus to anywhere he wants to go. The movie ends with him waiting for the bus, looking down all the crossroad directions, then focuses on his face while fading to black (akin to V seeing Misty off, then getting bumped into and then walking off into the crowd). Both V and Charlie (Edit: Chuck, I changed the same lol!) have the same expressions on their faces. :p :P

That was probably a lot more than what you were asking for, but that's what I got out of the missing Necklace. It's why it went missing no matter what. Symbolism.
