The Blackwall itself is a very powerful firewall but also a very powerful artificial intelligence. However, the way Songbird used the AI (e.g. as a secure portal to the old Deepweb or to control machines like the Chimera) had side effects. For example, the Blackwall apparently doesn't "want" to be used in this way and is slowly erasing Songbird's memory to take away her ability to use the Blackwall.
The issue you're facing is that you are learning the facts you've been told towards the end of the expansion. Just keep playing the storyline, it will all come to you in due time.
