Have you done Garry questline? In short, there are more than one individual who dress in suit and have blue eyes. Some sort of cyberpunk MIB organization.
While I'd love to deal with this organization further, I feel that the Blue Eyed Man's overt similarity to the ME2-ME3 Illusive Man means that he's little more than a cameo apparent.
It does make sense, however, that V gets into an agreement with him: He obviously has access to the technological means to alter the neurological composition of the human cerebrum, an ability that might provide to be V's last hope of survival.
