There's black ICE that will wipe her if she as much as attempts to interact with it. Her name specifically. Several layers of extremely lethal software.
This is why you don't see her until you actually access Mikoshi.
Giving what is essentially a ghost possession of your body just doesn't seem right.

Like everyone. What matters is how do you live what's left or your life? And is the price of survival worth it (basically being stuck in the matrix, potentially forever).
Alt appears in the nomad ending too and gives you a choice there.
And through you he can tie some lose ends: settling the score with Smasher, be at peace with the whole rogue thing, help Kerry, potentially eff up Arasaka (and Saburo for good), become one with the love of his life (sort of) and in the end, becoming just a better person... Not too shabby for a dead man!
You didn't do a lot of the side content then, I believe the Arasaka ending is the "Main" ending/basic ending if you don't do side content.
Also OP in my ending Johnny seemed pretty happy with me, he wanted me to keep my body and didn't even try to steal it, and he seemed to have been pretty disappointed when Alt said V was still going to die in 6 months or so. I tried the choice of giving him my body and he tried to persuade me not to and then gave me a brotherly seeming handshake and during the epilogue felt really bad about V sacrificing himself for him.
You can actually disagree with her and set various options:
If you complete the Rogue-Johnny side, you can team up with Rogue letting Johnny possess your body one more time and go on all out againsta Arasaka.
If you complete the Panam side, you can team up with the Aldecaldo's and go in all out with them against Arasaka.
If you have a good relation with Johnny (I think 50% or more) You can unlock a secret ending where Johnny proposes you to assault Arasaka on our own and alone, you can die here and there is a cutscene, or you can win and go for the "good ending" of the secret path.
Supposedly it has to be 70% or more. There's also the option of suicide.
