Generally smart guns have synergy with netrunning because they both depend on the int tree however there is only one silenced smart gun in the game, and only if you have Phantom Liberty.
Stealth and weapons don't go well together, because there are actually no weapons that knock out enemies in one go. The usual stealth kill, as you probably know, is sneaking up to someone (maybe after a distraction quickhack) and do a takedown. As soon as you have reached level 20, you have access to tier 4 cyberdecks (via upgrading) and quickhacks that let you avoid tracing: Memory Wipe and System Collapse. From then on, you are basically God. Some may find it boring, but for me there is nothing more pleasing in this game than wiping out all enemies without even entering the premises - because you can quickhack them via the camera system, and they will never know where you even are.
Until then, get Skippy or the G-58 Dian smartgun, they are fun, but not silenced. The Pizdets smartgun is silenced, but it is only available in the late game of Phantom Liberty, and at that point, you probably won't need it any more.
Stealth and weapon go great together or not, headshot someone with a silence weapon is close to one shot everytime even on very hard, I think hacks + silent pistol + throwing weapons could be fun
