Yes, the Phantom Liberty questline will start automatically after a certain point in the story. I am not sure if you can ignore it as I've never tried this myself, but you can completely fail it if you only go through with it partially. So if you do start it, be sure to see it through to the end of that initial mission.
Finishing the expansion will give you one more ending to the base game (depending on choices). You can also continue with the mainstory between the expansions primary quests should you so wish.
I dont know why you would want to ignore PL and finish the main story? Its not as if PL take place after the base game, you get the trigger to play PL pretty early on, it runs along side the base game story.
Usually most expansion that I have played always takes place after the main story. Didn't know PL would take place alongside the main story. Thanks.
