You can do them in any order.
In the past I have started with 'ghost town' then done 'Automatic Love' then all of the 'gimmie danger' and its follow up questlines....then finished the secondary parts of 'automatic love' last.
All it will do is change a little bit of certain conversations you will have, and,
If you have the expansion, mean you have to option to start the expansion content later (last, in the case of doing the missions in the order I listed)
The game is flexible enough to cope, but some conversations/cutscene may change a tiny bit (and your level will, if you go thru the expansions content between 'main story' content missions)
