not sure why this should/could be an issue......just do a manual save prior to using fast travel or after you use fast travel....or do both.
I don't use fast travel myself but I usually do a manual save every 5 minutes or before doing a gig/mission and then after completing a gig/mission. That way if I crash I don't lose much playing time.
I just played, fast traveled, and when I arrived, I checked the load menu. There was an auto save there. Not sure what else to tell you. The default settings create multiple auto saves while you play.
it definitely, absolutely, 100% does not make an automatic save file when you arrive at your destination after using the fast travel terminals.
the autosave is on a timer, and thats it, outside of specific checkpoints in some missions. then there is quicksave via f5 and manual save via the esc menu.

Look, I'm happy to be wrong and appreciate the correction. If it is on a timer, then it's a timer with a 1 or 2 minute interval. When I fast travel, I can see two autosaves, one before and one after with an incremented number. When I don't fast travel, the time between different autosaves is more like 5 minutes, even when I'm not entering a new mission. How does that work with a timer?
[edited to add] I can see in my settings that autosave is set to 5 minute intervals. So why would I see intervals of less than 5 minutes.
