Ending question

Do the Mission choices from the Main Game inlfuence the ending ? Is the new PL ending replacing the old ones? Im a littlebit confused. IT felt Like a Lot was Missing at the end.

If you captured Songbird alive for the FIA you get access to a new maingame ending.
You keep all the other ending variants that you have unlocked before.
You can finish the Game either by calling Reed on the roof of mistys place or proceed with hanako at embers and decide on whos helping you get to mikoshi.
Nothing changes the outcome of the tower ending - you only get more dialouge via the holo by finishing the quests for panam or river for example, youll always fall back on viktor.

Obvious Spoiler warning is obvious, but I will try to keep spoilers to a bare minimum. That said, at least a few spoilers will necessitate to be revealed. So here it goes:

SPOILER ALERT!!!!!!!!!!!

The game has a total of 7 different endings. Most of them are named after Tarot cards. The names of those endings are: The Devil, The Sun, The Star, The Reaper, The Tower, Temperance, and (Don't Fear) The Reaper.

Out of those, two of them (The Devil and The Reaper) will always be available to you no matter what, regardless of what choices you make in the game.

Two more (The Sun and The Star) require you to complete certain side-missions (Specifically, you must befriend and complete all of the quests from Rogue and Panam respectively)

The Temperance ending is an alternative ending that you can obtain if you pick either The Sun or The Star. So by unlocking either of those, you also unlock The Temperance.

(Don't Fear) The Reaper, requires you to make some very specific dialogue choices with Johnny Silverhand during the Tapeworm quest, and during his personal quest near the end of the game. You can easily google which of those answers you must pick. If you picked those, then at the end, when you're deciding which ending to go for, don't choose anything and wait about 5 or 10 minutes and then Johnny will suggest this ending.

and finally The Tower was the ending added by Phantom Liberty, the expansion adds one extra ending to the baseline game. To unlock this ending you must own and complete Phantom Liberty, and during that expansion, you must choose the ending where you DO NOT help Songbird. That's all I'll say about it. If you help her, The Tower ending is locked out for you.

I hope this helped. Also to answer your other questions, no, the expansion didn't remove any of the older endings, all it did was add 1 new ending to the base game. All the older endings are still available.
