The 12000 can be the total casualty of the entire Arasaka Siege, which is an all out siege organised by Militech, that is one of the major event in the 4th corpo war.
The siege were launched in multiple front through out the whole city, and the order of battle includes armies of infantry, armoured and mech units. Mercs from Atlantis were also hired to reinforce and/or lead the Militech military units.
Silverhand were serving as the front line commander of the main siege force that attacked the tower, and he use this chance to his advantage...

In fact the commander was Morgan Blackhand, Johnny was just the leader of a small team in charge of planting the bomb, the game implies that Johnny does this to save Alt but his memories are so screwed up that it is not clear. Johnny himself is convinced that it is the legend that everyone says but in reality he was just a scapegoat.
