AFAIK, there are only two things which modify that save. Without getting too spoiler-y on it, you can complete your tarot deck (pick up the 22nd card) by taking a different ending, and you can pick up an iconic for your weapon wall that can't be had until you take care of something in that mission. The slot for it doesn't appear until you've picked it up, so it's not like it's something which is obviously missing.

I thought my game bugged out or something.
It can be manually deleted if you want to, but it's not going to get overwritten like quicksaves or autosaves.
Agreed, its annoying and distracting, ruins immersion.
Thats not OCD. Thats just you being overly annoyed by a totally insignificant thing.
