The cat is a pivotal symbol of the game. It's present in each major event and disappears afterwards (for example, keep an eye on the car in the background, when you meet Oda with Takemura, also when you spy the Arasaka warehouse with Takemura, it appears again and disappears when it sees Johnny jumping down. At the end of the game there's an easter egg from The Matrix with the same cat that keeps appearing while you go up the stairs.
I'm not sure what the cat represents, but I believe it's the biggest mystery of the game.
The one you tame is after you do the Heist and you have to read the shard in the bin then put some Cat Food in a bowl and come back later. It's down the hallway to the opposite side from your garage elevator.
