Seems like there might be a bug in the mission that changes the weapons in your stash. Definitely not correct behavior.
I went back to the point where I have to enter the Delamain and checked my appartement to verify the items present - they were already gone at that point. All I have there is the inventory from the very start - so a Katana & some bonus items (clothes like Wolf shirt etc.)
So there seems to be something messing with the stash once you finalize preps for the Heist - right before entering the Afterlife the stash is still intact.
//edit: not sure if it s connected with the new patch or something I did - but I do have another (pre patch) char who went to Act 2 without missing stash items.
Went back just before walking into Afterlife and starting The Heist. Did a careful analysis of my inventory & stash before / after. Came to the conclusion that the stash of all things seems to be the problem. I had several weapons that weren't awesome on me when I started The Heist just in case. After that mission those items were once again in my backpack along with everything I picked up during The Heist. However all of my best weapons that were in my stash were now gone.
How weird, you'd kinda expect to lose everything on your person when being dumped for dead in a landfill. But you'd expect the stuff in your apartment to still be there. Oh well.
WORK AROUND #1
When I tried The Heist a second time I put dismantled all weapons I didn't care about and put ALL OTHER WEAPONS IN MY BACKPACK. Then I started The Heist and played it normally.
WORK AROUND #2
When you're making the escape, before you get in the Delamain for the getaway UN-EQUIP ALL WEAPONS. Make sure all 3 weapon spots are empty then get into the car. Otherwise when you have to shoot at the drones you'll have a empty hand to shoot with. The game apparently gives you a pistol at that point, but it glitches if you already have one equipped.
SUCCESS!
On my second time through, after completing the mission and back in my apartment I checked my backpack and EVERYTHING WAS THERE! My iconic / legendary weapons were all present along with everything I picked up during the mission. So zero loss this time through.
Its a long mission with a lot of cut scenes / story interaction to have to play through a 2nd time. Wish there was a way to get the word out to people about how to do this. Or better yet, to CDPR so they can fix it for the future.
EDIT: For clarification neither time did I seem to lose stash items that were not weapons. I had a bunch of clothing / armor and other random stuff in there and that all *seems* to still be there. I say seems because I can no longer find one particular clothing item. So maybe there are larger issues with the stash than just weapons.
Oh? The apartment and the car trunk stash aren't the same? Interesting. Problem is you don't have access to your trunk stash after The Heist. Well, at least not for a long while. I *just* got it back so maybe I'll do a test to see about this.
On a related note, when I bought a couple other vehicles I was very surprised to find out they didn't have a stash in their trunks. I mean, this would be much more real-world because you can't access storage magically from multiple locations. But the game gives the impression they are linked and that is a typical contrivance in many games.
