These were the two that changed the end credits song to the new one. 000.rmdp contains game data and the song, 006.rmdp is a file that contains the scrolling credits.
I think it would be safer to keep all the original files than mix versions from two different updates. There could very well be some interdependency between them.
Upon further testing in Episode 3, there were some string related issues. uploading a hotfix with remaining files as you suggested.
Awesome, thank you! Not to trouble you, but the fact the hotfix is marked as optional could cause some confusion. I would suggest either marking it as required, or simply repackaging the main file to make the process more straightforward.

You mention in the guide a different song plays when selecting credits from the extras menu, which was indeed the case before the update. However, Space Oddity should still be available in the soundtrack section of the extras. Is this the case? I can't verify since I haven't completed the game yet, and the songs are added to this section as they are heard during the playthrough.
Yes, it does play in the soundtrack section of the extras menu once you complete it.

By putting back old version game files you replace the new song with the old song, and it text in game display the song.
