If this process fails, you'll have to install them the old way and put them into that folder yourself.
First step would be downloading the mods through the game. They are by default downloaded into the SteamApps\workshop\content\108600\ folder. In it will be the workshop items inside folders with the name of the workshop ID.
You will then take these mods and place them inside your servers mod folder.
In my case that would be here:
C:\pzserver\steamapps\workshop\content\108600
even though it has it's own folder now in the Steamapps/common/dedicated server? would it still use the .ini text document? i wouldn't have thought so?
But yes, if you run the server on your comp, the ini will still be in your userfolder not inside the server installation (this way settings and the world would not be corrupted in case of an update or deleted in case of an uninstall/deletion).

We played nearly 10-15 hours on the server and the mods are working fine for us.
