In Zomboid's installation folder, go to /media/maps, you will find a folder for the challenge maps, ignore it, and one's for the base spawn locations. These map folders add up to make the vanilla map and removing them from this directory will prevent the game from being able to load it in, leaving only modded maps floating in the void as if they were made standalone. Make sure to back up these folders as without them you won't be able to start a new world on the base map without reinstalling the game. This also relies on the modded maps having spawn locations, as there will be no spawning in a nearby town and wandering over, so make sure they come with a spawn location or find a mod that adds some.
