Some stone/grass and white branches not removable?

So i started to lay down floor and i noticed there is some grass/stone/branches that cant be removed not even by putting down gravel and all those other tricks and doing a bit of a search for was all old post so i thought i ask here.

Is there anyway to remove them or a mod that fixes the issue?
I mean they are in a place where i cant even use furniture to cover it up due to how i built witch is a shame.

Have you tried building a wooden floor then putting a floor tile (carpet, hardwood floor, ceramic tiles, etc) on top of it?

If I recall digging up the dirt using shovel and sack should also remove those clutter.
