When creating a new world via sandbox the option World -> World Item Removal List should have the items Base.Maggots and Base.Maggots2 included.
So when the configured time went by they should be removed automatically.
Try downloading a mod that lets you edit the sandbox settings for your current save and have a look at this.
I was also unhappy that maggots were mostly useless, so I made a mod where you can use them as trapping bait:

Stockpile 'em in a maggot crate for a rainy day, and then fill your inventory with 50kg of maggots, including a full military backpack, and two suitcases full of maggots, call yourself the maggot man and then die somewhere so your pet maggots can finally make a meal out of you and ascend into fly-godhood. A piece of you in each fly that goes off and makes millions more flies themselves. Now that's real immortality, right there.
Something like that anyway.
