The pixel colours represent what each pixel is - as per the RGB values Ringo posted in the thread. You can tweak / add stuff once you've got the images into the tool, but drawing the initial map like this is by far the fastest way of working, particularly on large maps.
As for whether any alternative tools exist to the tools we provide, not to my knowledge. The tools we provide are the same as we use internally. Everything you need to make an equivalent (or better!) map to the base game is supported.
