Right clicking on the vehicle with a Gas Can in your main inventory OR at a gas pump both work.
However, I have noticed that with both options you have to find the 'sweet spot'. In the case of the Fuel Pump, you also need to be parked with the gas cap on the correct side (just like IRL) and be close enough (but not too close) to the Fuel Pump.
Edit: And if the power is off you can still get gas from the pumps with a generator hooked up.
It has to be in your main inventory, not a backpack. you can also have it equipped in any hand on your character. Right click the vehicle and you should see a refill option.
