If you want everything, then you have to destroy Oracles in the Whisper mission to unlock the White Nail intrinsic upgrades, which are new, not only do they increase the power of the intrinsic perk, but also make the upgrade options available in other columns. You also need to do three quests which unlock new options in the third perk column.
However if you already own the catalyst. you don't need to re-earn that.
For Outbreak, it is similar. There are puzzles for the intrinsic upgrades, and quests to unlock an expanded set of choices in one of the perk columns. Likewise, if you own the catalyst, you don't need to re-earn it.
Whisper intrinsics will require you to find and shoot the Vex crystals scattered throughout the mission with any weapon, and the perks you will have to do the 3 quests from Eris to get, all of which will eventually require shooting Taken Blights with the Whisper gun in the mission, which are only on Legend, and then completing a Legend run (though since it's 3 individual quests, if you progress all of them up to the "Complete a Legend run" final step, you can do all 3 at once with one Legend mission clear).
Outbreak Perfected intrinsics will require you to do the Cryptarch Vault terminal puzzle each week, though you can do it on either difficulty, it doesn't necessarily have to be on Legend. The perks you'll get by doing the Outbreak quests from Ada-1 each week, which will require running the mission on Legend and finding and flipping a pair of switches somewhere in the mission, after which you'll have to finish a Legend run (and again, if you end up with multiple weeks of Ada quests, you can progress all of them to the "Complete a Legend run" step, then finish a Legend run and complete all of them at once)
