What happens is, it registers multiple clicks while it's in the 'hesitating' phase. Due to registering multiple clicks, it works out which card you were trying to click on, then 'catches up', by throwing the second one in your hand without the animation, and replacing it in the stack without an animation. It turns out you did get your second card, you just are unlikely to have noticed it, as the animation doesn't occur when this happens.
Usually, you won't get the card you were planning on, either, but this happens; the game isn't 100% bug free.
As of yet, I don't believe there's a fix or a patch for this, except for 'be a little slower in your selection'; but i realise that's not entirely practical.
