How to fill the half full magazines

I'm pretty new. A few missions into the campaign. I've noticed that if I restock my magazines when back at base it will not fill the ones with 2 or three rounds in from reloading early.

I'm currently switching my weapon to full auto, using up every round then going back to the table to reload. That way I end up with full mags.

Is there a better way to do this?
