Actually Cheat Engine is a memory editor.. with ALL memory editors you can hack local content and thus CAN hack arma. it can also inject files into applications. which is probably the reason it lead to your ban even without attaching into arma, if battleye detected it chances are you're not getting unbanned.
AFAIK, and I *may* be out of date on this, but BE will not fully ban you for having CE *just* open.
It will BE ban you if you are trying to do something naughty though.

If you were just kicked or banned from a particular server, then yes you can continue to play except on said server.
If you have been BE banned you will be unable to play on any BE protected server, which is the majority.
This may also apply to other BIS games in your library.
Its just not worth anyone cheating as it can quickly become very expensive.
To become unbanned on that particular server you will have to contact their admins.

If you use cheat engine for your own perfectly legit purposes, which nobody minds, eg for research or tinkering with single player games where you aren't doing any harm to anyone else at all, as you do, then you can't have it running on your primary gaming machine without risking a ban. But it isn't BattelEye's fault that you forgot to turn it off before playing Arma3.

The BattlEye system consists of the BE Client and the BE Server that communicate with each other through the game's netcode. In addition, there is the BE Master which is queried for new core software and cheat detection updates. The BE Client (as well as the BE Server) runs within the game, allowing best possible detection of cheats.
BattlEye scans the game and the system in RAM and on HDD, mainly using generic methods that globally catch all cheats/hacks of one type (including private ones as far as possible).
In order to work, BattlEye requires absolutely no user input or server-side administration - it comes as is and does its job independently. This also applies on the effective auto-update system which works reliably flawlessly and thus ensures that each player is always up-to-date.
Furthermore BattlEye has no special system requirements: Being very user-friendly, BE needs only little resources regarding CPU, RAM and network bandwidth. The player simply will not notice that BattlEye is running in the background.
