You can test it by yourself in the editor.

1. place a unit (this will be your player)
2. place another unit (civillian preferred)
3. double click on the second unit and copy/paste this into it's init field:
this allowDamage false; this addEventHandler ["HitPart", {hint format["Hit value: %1", _this select 0 select 6 select 0]}]
4. right click on your player unit and open the Arsenal, change your pistol
5. hit play and shoot the guy with the pistol, on the top right you will see the weapons hit value

Try it with other pistols out, the higher the value - the higher the damage.

Depends of what you are shooting at- the 9mm's (Rook 40, PO7) are great spamfire pistols for emergencies, with 16 or 30 round mags, and against un-armored targets a 9mm is fine.
The Rook (MP443 IRL) has a higher rate of fire, but PO7 (Walther P99 IRL) is more accurate, and IMO has better sights.
For the 45's, you have more stopping power but a smaller mag-
The Zubr ( Chiappa Rhino Model 60 IRL) is pretty much pointless as it fires only 45 ACP, with a slightly higher velocity compared to the semi-autos, but in no way makes up for its double action firing and 6 round cylinder. Support a red dot as well, for what worth that is. Slighty heavier than most pistols, but lighter ammo.

ACP-C2 (M1911, exact model is a custom Kimber Warrior/Colt Railgun mix) is the standard weight for both gun and ammo, and has glowing sights, but a smaller mag than most- I use it as my pistol, but pistols in A3 should be a last resort, not something used regularly if you can help it.

4-Five 45. - Has a high magazine size of 11 rounds, but is a real brick of a gun- a 4-Five (FNX45 Tactical with compact mag IRL) with a single mag is heavier than any other pistol with 2-3 mags. On the plus side it has more ammo than the other 45's and can mount a red dot optic. If you have to use a pistol often, or have no primary this is the one to grab, but it's heavy weight means I'd rather carry more rifle mags and a lighter pistol.

All the pistols in general are garbage against armored targets, even lighter vests takes them from a 1-2 shot kill centre mass (chest) to 3-8, depending on caliber.

EDIT- As for mods, the best range and quality of pistols IMO is from RH Pistol Pack, which adds a huge number of pistols and PDW's in calibers from 22. , 9mm , 40. , 45. , 357 and 44. magnum, even stuff like 50 Action Express (Desert eagle) and 454 Casul. http://www.armaholic.com/page.php?id=20881 . I havent used Massi's weapons much so I can't speak for them.

You forgot that the Zubr can also mount a Yorris-J2 RDS, but on a revolver, it doesn't help much.

Using the 9mm pistols with 1 or 2 30-round mags can be more benificial than having the ACP-C2 or the 4-Five (despite the latter having the most options to put on any vanilla pistol) due to the spam-click nature of those small-calibre pistols.

If you're talking mod-exclusive pistols, there are a few from MAS weapons (iirc) that are .45 ACP, can mount silencers, sights and flashlights/laser pointers, as well as some machine pistols that are available (MP7A1 (P), PDW/Uzi, SA61 Skorpion).

It's really a matter of preference and situation.

I like the Rook, it has a good range for a pistol.
