Keep in mind that the Greyhawk's Skalpel ATGMs are primarily infrared-guided (IR), so all you need to do is make sure that the Greyhawk is facing in the direction of the incoming Mora IFVs/Kuma tanks, lock-on, wait for the tone to change, then fire.
Be sure to slow down slightly so that you don't overshoot the targets, otherwise the missile won't have enough time to adjust its flight trajectory.
Pay attention to the UI markers that come up. You'll see a dotted square over the Mora/Kuma initially; this doesn't mean that the missile has finished locking onto the target yet. You need to wait until the square becomes a filled line before the missile has locked on completely (you'll hear the beeping tone change to denote this).
Note that you don't have to switch over to control of the UAV's "gunner"/turret AI to lock-on with the missiles. You can simply toggle "Manual Fire" (scroll wheel menu option) to effectively control the "gunner" AI at the same time. Once the "gunner" AI locks on, you can manually fire missiles as if you were the "gunner" while still flying the drone as its "pilot".
Just a word of caution though: UAVs that are ordered to follow waypoints are sort of slow and unreliable, so I wouldn't recommend using them unless you really have to, or it's just a basic MOVE command that has them flying at the default height. Manual control is always preferable since you can react faster than the AI are able to.
If you mean for the campaign, probably not. Drone AI response times are not great so you should manually control the Greyhawk to attack the AAF vehicles. You don't need to worry about getting hit because the drone doesn't get targeted for this mission.
