Just uninstall it over Steam, shouldnt be a problem, no one force you to play it.

Right click on arma3, proberties! In the new window go to the tab "DLC" and unmark the GM DLC!
Now go to your arma3 location and delete (if it´s there, after deinstall) the "GM" folder!

Program Files (x86)\Steam\steamapps\common\Arma 3

It shouldn't be necessary to delete the files. Have you tried to verify the game files through Steam?

To verify game files:
  1. Restart your computer and launch Steam.
  2. From the Library section, right-click on the game and select Properties from the menu.
  3. Select the Local files tab and click the Verify integrity of game files... button.
  4. Steam will verify the game's files - this process may take several minutes.

If you've already tried that, then you can delete the content by deleting the 'GM' folder out of the '\Steam\steamapps\common\Arma 3\' directory and then proceeding to verify the game files through Steam.

Note that the GM content runs to ~20.5 GB.

Anyway, I hope you get the problem sorted.

Old topic, but I'd like to add that the DLC is not uninstalled simply by unchecking the box in Steam. The files still remain. I discovered this when I went to go re-install SOGPF to play with a friend, after having uninstalled it for hard drive space, only to find that it was actually still installed-- and, in fact, all of the Creator DLCs that I'd unchecked were still installed.
