My new controls are Q is heal, Z i flare, F is Flashlight, Shift is Sprint, i cannot remember what i rebinded to the other races.
I'd understand the rage if the option was absent (as I've seen in so many modern FPS games, for whatever reason), but you can set the keys to whatever you like. I honestly don't see a problem with that.
As for the use of the keys, I think the Marine was the only configuration I changed back when I played. I usually use the default key configurations in games I play (In AvP Classic I use the arrow keys to move around instead of wasd) so I don't consider myself a good advisor on key setups.

You could try and map the keys like they we're mapped in Aliens Vs Predator 2, that was released in 2001. For Instance:
w=walk
s=backwards
a=strafe right
d=strafe left
c=crouch
left mouse button=fire
Alt Fire=right mouse button
Shoulder lamp=g
Reload=r
Hacking device=h
Welding torch=t
Knife=Button 1
Pistol=Button 2
Shotgun=Button 3
Pulse Rifle=Button 4
Grenade Launcher=Button 5
FlameThrower=Button 6
Smart Gun=Button 7
Rocket Launcher=Button 8
Mini Gun=Button 9
Sniper Rifle=Button 0
