Space gun is a pre-hardmode weapon that shines when using the full meteor set.
Zapinator drops from Plantera so of course it's way better. Not only does it do like 3x more damage but it shoots much faster too.
If you mean the grey one, which is about the same tier and can also get free mana from meteor set, it's shots are just a bit more inconsistent so it's down to preference.

The Zapinator has significantly more than twice the damage and piercing at only slightly less than half the firing rate, and the random nonsense is probably a further net increase to damage on average due to the most common effect being to teleport backwards far enough to hit the same enemy a second time. Yeah, the duck guy needs to grow a brain.

For the record, the Zapinator you're talking about hasn't existed outside the 3DS version since a day 2 patch. (Plantera took over 2 years, but the 3DS version took four.)
