Pipe entrances are supposed to be invisible when playing, it's up to you to create scenery around them that suits your course.
Your hole may be intersecting with something below the green, like the terrain or a floor. You can either raise the green up or lower whatever is below the green so that it no longer intersects.

Also, it there a way to toggle the blue, red & green lines on the editor on & off, so I can see connections between pieces clearer?

Holding left shift while holding the left mouse button will lower the terrain.
Also, currently there is no option to turn the lines off, but you can go into the Course Creator section of the options menu and decrease the handle scale to make them smaller.
