imo Snipers need a lot of dedication into their tree to work well, so i would just get Tactical Advantage from the Cyberknight tree, max it out before moving into sniper and putting most your levels there.
Don't have the game open so can't give ability names, but i'd recommend the right hand side. Snipers can kill 3 enemies in a turn at long range in the right situation.
Nest is worth taking. The ability that gives 3AP back on kill, the one that reloads on kill and Weak Spot the high damage skill are all important. The passives too, like kill streak that increase crit chance.
At very high level you could move back into CyberKnight for things. If there was a lot of cyberknight abilities you wanted to take early then a sniper pairing might not be ideal.
You can still try though. A nice build, cyberwear and gear is powerful, but tactics still count for a lot regardless. Also a silencer is handy.
Would it be better to start with the assault rifle loadout instead of the sniper rifle at character creation, then?
Nah, stick with the sniper rifle and play how you want to play. Get the experience of using a sniper rifle, when to shoot, where to position for sight lines, get a feel for the noise range. Plus a silenced sniper is quieter than a non silenced assault rifle.
Are you playing on normal difficulty? I think you are over thinking it. After a few missions you'll be able to buy a weapon you want, a few more and you can start getting cyberwear. This means the opening choices (aside from class) don't matter too much.
You'll probably want to get weapon mods early on, they'll make a difference.
Instead the sniper is looking to clearing the path further ahead, thinking about the next turns more than the current one. Taking shots when no other enemies in range can hear (or at least none that will survive the round). Often they'll alternate between spending one turn getting into position (or catching up) and another firing.
Be sure to pick a good mid or short range secondary weapon.
