As for the chapter 3 situation - it also doesn't affect anything in the future, but I think it was added for a little replayability. To know both sides motivation and all details of the story you will need to replay this chapter twice and choose different variants. But, just as I said before, it won't affect main storyline in the future.

I just wondering if there is different scene when for example I choose Alice, such as different enemy appear.
If they really wish people to replay from the beginning after reach end games they should create branching story, that's will press people to play over and over again, for example choose Medina will unlock more of her story but you unable to clear up Alice story. That will be nice in my opinion.
Noted, can I ask about the difference between choose Medina has her goals or ask about the wayfarer after Alice question that Medina use her touch on the wayfarer ?
the difference is Alice thought about Medina being selfish and Alice don't want make wayfarer ended up like her
Medina itself just thought Alice is right but she still can't accept what Alice to do with wayfarer. Well there is nothing she can do right now, right?

Well yeah, it just to make you think what side you on and the story just linear, so choose this or choose that will not make story changed whatsoever
Yeah, since Hollow Fragments, SAO don't have any branch story but tends to add New Story through DLC
