I seem to be missing a few Civs....
Most notably Babylon and the Incans, though that might be a mod problem.

Does anyone else have this issue?

Yep, BNW and GnK

I think they are standalone Civs?

Babylon, the Incans, and Spain, are part of their own dlcs. The Babylon dlc, and the Spain and Inca dlc, respectively. So, if you don't have those dlcs, you don't have those civs.

Spain also comes with GnK, If you want Babylon and the Incans youll have to buy them in their own seperate DLC.

Yeah because Spain comes with GnK, making the Spain in the pack redundant.
To make this 100% clear
Spain used to come in a pack called Spain & Inca, but now spain comes with GnK so if you have that, you only get the Inca in the pack.
Babylon, denmark and such also come in their own seperate pack.

Before G&K there were a few DLC civs, those civs were Babylon, then a pack with Spain and the Inca, and then one for Korea. The Spain/Inca pack also came with the new world scenario, the Korea pack came with the Korea scenario. Once G&K released they included Spain with G&K, but if you want Babylon, Inca or Korea you must still buy them seperately.
