If you are using the controller then just pushing lightly on the stick is walk :) Only reason it has a button is because keyboard buttons are digital input.
Also the onscreen prompts quickly become a non-issue after the first levels as they only pop up during the tutorial. After that the game uses picture symbols for actions like grappling and grabbing objects.
For example: for Jump, remap it so it looks like [A Button/SPACE/ALT]
When you remap a command, the previous assigned keys are pushed out.
Example: Crouch/Roll will be
(Which would leave Jump with only [A Button])
(You might want to set those dummy keys to some dead command like "Sneak" when you're finished, since you don't really need that with the gamepad)
i.e. Press "A Button" to jump.

To make sure controller buttons are still displayed as hints the next time the game is restarted, it is necessary to delete the keyboard/mouse controls completely.
That's a "you" problem. Sounds like you need to fail some QTEs due to a lack of button prompts.
