There are a series of commands you can issue like setstage <quest id> <quest stage> and I think getstage <quest id>
I can't think of anything other than going through the list of main story quests up to this point and checking the stages of all of them to see they've all completed correctly. Looks you have some homework to do. Even then theres no guarantees, the game is complex and its easy to bork something if you start messing about with its core components with the console.

I also have to agree with Smile n Fire. If the start of the game bugs you, then installing Skyrim Unbound is your best choise of action. I am using it myself, to prevent tying the Civil War (overhaul) with the main quest. I wanted my character to be a standard soldier in this war and consentrate on Dragonborn business later on.
Mod can be found from Workshop, but it has optional dowload site for players like myself, who do not want Steam to manage our mods.

I really don't feel like I've borked it too hard, since everything else is working as advertised. I'll update when I try all of this.
