Steam Controller Only Works In Menus

Just as the title says, the steam controller doesn't work in game. I can navigate menus, and I assigned the steam controller to player one, but once I unpause the game, the contoller won't work again unitl I open the start menu with the keyboard. what's going on?

Did you try setting the controller from the main menu, and then starting a new game?
