I believe that the dongle, or more likely how the controller is being detected in game when using this method is the root cause of this issue and not the controller itself. I was able to get around the issue by plugging my xbox one controller directly into my PC via USB cable, after launching the game once it had connected the menus worked perfectly fine (as long as it was connected via USB), so this might be an option for you Frob the Builder. Unfortunatey this isn't an option for me as the usb port on the older xbox one controllers is absolute garbage and mine disconnects randomly at the slightest touch which won't work for an action based game like this. I can confirm it works in other Unity games without issue.
I also noticed some oddities when running the game that might help. When I launch into the game at the menu the mouse icon graphic doesn't initialize properly, it just shows as the standard windows spinning 'loading' icon. You have to move the mouse for the correct cursor graphic to appear. This leads me to believe there may be some sort of input detection issue going on as I noted above.
So in summary to duplicate (on a windows 7 64 bit machine is my only example):
Be using an OLDER xbox one wireless controller that does not support bluetooth.
Ensure you are using the dongle I linked above for the connection to your PC (note that I had to manually install these drivers originally, which is pretty common for people using the dongle for some reason, Windows just doesn't detect it correctly, not sure if this is an issue, but it should not be as it works in 100% of the other games I've used it for).
Launch the game.
You are immediatey presented with the issue as the menu 'lags' when you're trying to navigate. In my example I cannot navigate with up/down on the D-pad, and have to navigate with left and right on the D-pad, or the left stick.
Go into the menu options and to sound options or anything else and you'll notice the input is always (in my case) in the left position.
Pressing left on the d-pad does not cause this to go away.
If there's anything else I can do to help troubleshoot please let me know. If there's no update or idea for a resolution in a couple days please let me know as well so I can process a refund for the time being, then repurchase once this issue is resolved.
Edit: It's also worth noting that I double checked other games immediatey after encountering this issue to confirm it wasn't the controller and the problem is not present there.

This seems a bit random but maybe it helps you somehow. If you really do get stuck with keyboard button assignment to your gamepad you're not missing much without the right stick. It just looks up and down but you can get the same result by holding movement up and movement down while standing still.
-The direction it was stuck on was indeed left, I just got confused on the direction because I had only used the menus.
-If I press both LS right and DPad right at the same time, the character goes right, but not using just one at a time.
-Same happens but using LS right and DPad left instead.
-If I'm going right and open the map while still holding either set of directions, the character will keep going right. If I release the DPad he keeps going right, but if I release LS or both he starts going left again. If locked going left while having the map open, I cannot go right using either combination.
Don't know what all this information could accomplish, but who knows programming is ♥♥♥♥♥♥♥ magic.

Edit: Plugging my Xbox one Controller in directly trough USB seems to have fixed it for me. But I really regret not being able to use my wireless dongle
For me I needed to launch Big Picture mode -> click the settings cog in the top right -> controller settings and allow support for Microsoft Xbox controllers.
If the controller dongle is plugged in you will see it's detected as an XInput controller. Disconnect and reconnect the dongle with the option enabled and you will see the controller gets detected as an Xbox One controller in steam.
The game will recognise my controller now without any problems. I noticed that my mouse cursor's loading animation plays and is visible when at the main menu with Xbox controller detected as an XInput, but not at all when Steam overrides controller support to force Xbox One controller settings. I think there is a compatibility issue it tries to resolve on launch
if played in bigpicture mode, xbox controller works fine.
