The solution could be to totally seperate the Story mode from the Online, as in COD games, not that they are immune, but if it's as easy as dropping some files into the install folder, it becomes a real problem.
Why can't they just ban anyone with non-game files when joining online mode?
Perhaps if there is anything not legit in your folder the game wont even launch into online mode. To stop naive players from getting banned by not removing their SP mods, you would get a message saying to clean the install folder.
As far as checking running processes on your system against known hacks, it should not be too hard.
It must be said, as long as there are MP games, someone will find a way to cheat. All we can ask, is that the game studios be more aggresive with the ban hammer.
