Issues with controller tend to come from third party programs that interfeer and change the signal coming from the controller, non compatible controllers or wrong drivers.
As you say, other people have problems, and most of them fixed it by disabling the "VJOY" application, that alters the signal.
What controller are you using?
Mr. Franfistro, I see your the developer of Unepic and replied thank you. I hated to make a comment about this game I love it. But the problem is that I got the in early acsess on Steam and play the crap out of it. The in-game controller calibration tool worked fine then. And now I am trying to play it again and the in-game tool is doing this now; When I go to calibrate the very first buton to be calibrated (Up Dpad) it lights up 2 other light indicators to show you pushed a button 3 in total light up (I only pushed up Dpad) and thats as far as the tool lets me calibrate. I did take a snap shot on Steam of the problem feel free to look at it. Sorry if my comment was rude earlier, I really do love this style of gaming and Unepic is a great work of art. Please let me know if you have a question.

Theres a link to the image. I have been using Xpadder to play, but I have Unepic on the Vita to and I have to say the controll layout is very nice for it.
The ! symbols are the buttons that Windows says that are being pressed.
So, something is messing the codes that Windows is giving to the game.
I now re-installed it and my wired XBox 360 goes haywire with the game. No button works as intendet. If i press Cursor-Left it shows i press X and so on.
Have you calibrated it in the OPTIONS > CONTROLS > CALLIBRATE CONTROLLER ?
I'm afraid I can't help anymore here. There is something altering the controller in your PC, or drivers not working well. I suggest you have a look at what programs could alter it.
From my side, I'll look for another library that is not this sensitive to these external programs or OS.

Update: Fixed it by using the xpad kernel module, taping the two shoulder buttons halfway and then calibrating
D-pad for movement and the anolog sticks for quick swaping and spells.
